Have a number of WP sites all of which using your great Plugin.

I have an issue of late in so far as repeatedly getting the

BPS Alert! Your site does not appear to be protected by BulletProof Security

have tried to nail it, but unsure why, it seems the sites with another plugin (Participants Database) appear to have this issue when things are altered in that plugin.
Not certain but definitely the sites with this plugin do = other sites have not noticed but this may be coincidence.

Should BPS remain active all the time or why do other things appear to turn it off?

Yes, BPS should remain activated unless you deactivate BulletProof Modes.

These are the 2 most common problems with BPS BulletProof Modes being deactivated.

Both of these problems can be solved by locking your root .htaccess file.
