I believe the Devs will be looking at the WordPress Automatic Update issue over the next couple of weeks, but this is only affecting a very small number of people luckily who were allowing WordPress Major Automatic Updates to be installed.  All other ARQ Automation is working normally so that is a good thing.

Hmm not sure why doing the steps is not working for you.  I created all those steps myself based on intentionally breaking a website by allowing a WordPress Major Automatic Update and then fixing that test site using those exact steps I posted so I know they work.

I recommend that you do a file restore of the entire website files (NOT the WordPress Database and just files):  Restoring files should be a very quick and easy thing to do and you do not have to worry about any problems.  A file restore simply copies old files and overwrites the existing files.  No big deal and a very simple thing to do.  Should only take 5 to 10 minutes per site.

Our web host makes daily automatic file backups of all files so doing a file restore just means choosing “yesterday” and clicking restore files.  Most hosts these days do daily automatic file backups so check your control panel for something like that.

Good man for sharing this info! I have run into a brick wall on my sites and now battling frustration as well as the issue itself. I was so encouraged by your experience that I went and checked the BPS PHP error log, but none of them have anything in them, so now I’m back to deciding whether or not I can stay with it or I should just go crawl under the bed and hide for a few days. Thanks for that temporary ray of hope, though, Jason!

@ Hannah – If you would like for me to fix these sites then send me an FTP login to this hosting account and I will upload the files on the side while I am doing other tasks.  Be sure to send me a list of the site folder names so I know which ones to upload files too.  Send the FTP login and list of site folder names to:  info at ait-pro dot com.

UPDATE|EDIT:  I have combined and created all of the complete steps (including the steps below) to fix this problem in this Forum Reply:  http://forum.ait-pro.com/forums/topic/bps-quarantined-wordpress-files-after-auto-update-to-4-4/#post-27081

I created a WP 4.4 fix zip file that contains ONLY the files needed to fix the problem.  Total unzipped filesize is 6.7MB vs 20MB if you are uploading all WP folders/files.  Total number of files is: 441 vs 1,299.  After uploading the folders and files (following the fix steps at the beginning of this forum topic), login to your site, go to Dashboard > Updates > Re-Install now and reinstall WordPress 4.4.

Just to be clear, if I finally completed these steps with a currently working version of WP4.4(setting up sftp was a mini-hell):

    1. Download the WordPress zip file from http://wordpress.org/download/ to your computer.
    2. Unzip the WordPress zip file on your computer.
    3. Using FTP, Upload the WordPress Core folders and files that you unzipped on your computer to these AutoRestore backup folders here:

I do not follow these instructions: http://forum.ait-pro.com/forums/topic/autorestore-quarantine-guide-read-me-first/#ARQ-Troubleshooting
Or do I do them both?  Also, the DB will not match the one on BPS file, but from what I read that can be fixed once BPS Pro is activated, correct? Thanks for the help.

@ MMBCB – Take a look at the forum Reply above your Reply that you just posted.  I have created a zip file that only has the folders and files that you need to upload, which significantly decreases the total time it takes to fix this problem.  Estimated fix time is 5 minutes using that zip file above.  You only need to follow the steps in the beginning of this forum topic and instead use the zip file above and copy the folders and files in that zip file above to the /autorestore folder and your actual website’s Live folders.  You do not need to do anything else other than these steps.  There is nothing involved in this problem or the process that has anything at all to do with your DB. You are simply uploading new files.

@Keymaster, I wanted to thank you so very much for putting together that zip of files/folders for uploading to BPS Autorestore and the website root. I got all 8 of the affected sites I was working with up and running! You just have to remember to upload them to both places. You are a genius!

I just have two lingering issues with one site, http://www.tifstradingpost.com. Apparently the BPS Pro plugin got scrambled or something. It triggered PHP fatal errors and was deactivated automatically, so I deleted it then tried to reinstall but the install failed, so the site has had no security/protection since last night.  On the same site, there are a couple of plugins associated with WooCommerce (YITH compare and wish list) that seem to be fine in themselves, but there is a duplicate admin tab for them that I can’t seem to get rid of. I reinstalled WordPress a second time to see if it would straighten this out, but got no results. Could I trouble you to help with at least getting BPS Pro running on this site again?

Thank you so much! This was a painful one for me, but you got me through it beautifully.
