Something like this popped out after upgrading:

[02-Aug-2013 08:07:51] PHP Warning: copy(/home/admin/domains/infolotnicze.pl/public_html/index.php) [function.copy]: failed to open stream: Permission denied in /home/admin/domains/infolotnicze.pl/public_html/wp-admin/includes/class-wp-filesystem-direct.php on line 200

Yep, this is completely normal.  WordPress needs to unlock a couple of files that are locked by BPS Pro – wp-blog-header.php and index.php – during the WordPress upgrade unlock and write process these php errors are generated.  You can disregard them since the files are successfully unlocked and upgraded by WordPress.  Just reset your php error log DB time stamp to clear the php error alerts from your Dashboard.

Just received the same php error today… As always, thanks for the detailed explanation/info, Ed. Also, 6.0 is tough, my friend. Excellent work and many thanks!
