What is the reason that content/plugins folder is exluded from autorestore by default? Now I deleted this, and it seems that my sites works fine.

The plugins folder is excluded by default because it is protected by the Plugin Firewall.  You can choose to also allow AutoRestore to check the plugins folder, but that means that you have to do these additional steps when updating or installing new plugins:  Turn off AutoRestore, update or install a plugin, click the AutoRestore Backup wp-content Files button and then turn AutoRestore back on.
