Install BPS on WordPress subfolder website

This year we launched our first WordPress blog in a sub folder of our website. We installed the Bulletproof plugin but we cannot set it up because it is in a sub folder. Can you please provide some direction on what to do here? I am a designer not a developer so the more clarification your could provide the better.
