    I just installed BPS Pro and around the same time, copies of some of my directories were made, like plugins and uploads (I now have plugins-old and uploads-old directories). Did BPS do this?

    Nope, BPS does not do anything like that.  Check the folder creation and last modified dates to see when the folders were created or modified last.
