    Hi,

    i have a new shop build with woocommerce.

    When i save something in the settings or on a product bulletproof sends the .htaccess in the quaratine and gives the message “..homepage is not protected”

    Jul-09-2014–13-05-06–auto_.htaccess – is in quarantine.

    Sometime later all the protection is back again without doing anything myself but the quaratine thing is going on.
    What can cause this problem?

    This sounds like a classic WordPress flush_rewrite_rules() function issue.  Locking your root .htaccess file and turning on AutoLock will prevent this issue from happening repeatedly.
